Ok I have a a colony of Zoa's that are growing on the bottom of my BB reef
and I beleive they have some sign of the pox, my question is how can I treat them without cutting them off the bottom of the tank? or is this my only option?

If they have the pox you have a choice of allowing them to heal themselves which you will probably have death of part of your colony. It can heal itself over time from what I have read. Make sure you continue maintaining quality parameters.
OR you can us furin 2. People have had great success with this also. I don't think they treat their tank. Usually in QT.

Furon-2 should be used as a dip. It is hit or miss if they will heal by themself and usually not worth the gamble.
