Well if I end up doing a straight drain without the elbows, I can use a ball valve to control noise, right?

You only want to valve the siphon line. The open channel should stay open. I didn't really have noise when the open channel went straight to the basement, but I replumbed my system to drain to my fuge instead of feeding it with a manifold. If I take off the cleanout cap, I can hear quite a bit of splashing but can't hear it during normal operation.
 
Ball valve controlls flow and water level in overflow. If adjusting results in a reduction of flow and noise, win win
 
There is no need to have the primary and secondary channels at different heights; they can be identical and it will work fine. With that said, there isn't a need to have anything on the primary channel at all. The height of the secondary channel will be determined by the water level you want in the external box (find a depth that provides the least amount of noise).

I've been running it like pictured below just short of two years now; been trouble free. Left to right: emergency, primary, secondary.

The secondary has to be high enough so it’s not full siphon unless you have a gate valve on both to adjust water level. The most noise I have is the slight spill over sound on secondary also not using 90’s . May have to experiment

It can be the exact same height; as long as the vent line is attached (like the image above), air will enter the secondary preventing it from going full siphon until the water level reaches the vent line.
