I personally would remove the rock and put in the chaeto, easier to keep clean, but it's not required. If you can somehow block the chaeto light from hitting the skimmer that is nice as I always grew algae in the skimmer before I got rid of the fuge.

Yea, so to grow that chaeto you need a pretty strong light over the sump. If there is too much light that spills on your skimmer you will get growth in it, how bad the growth is depends on how much light hits the skimmer, but it was a pain for me until I got a dark plastic sheet to put between the light and skimmer, but you might not need it.
